I am feeling a bit stuck, I have two "routes" I could go to continue the next pages. One is Amy's dream (which would go into explaining Sonic's "disappearance") or just making it the next day and getting on with the main story.

I feel Sonic's disappearance being explained would fill in some gaps so I won't have to later on, but I have to put it in the right place before getting too deep into story. Does the silly "it was a dream" memory type stuff work? Or should I leave it out entirely?

So much to think about that I haven't thoroughly planned out... The reason I do it this way is so I don't lose interest because even I do not know what happens except for the key details. If even I knew everything, I would get bored of illustrating it.

Maybe I will draw some illustrations thumbs and see what works better...

you can try a next day thing that shows how upset amy is and when she runs off to be alone she reveiws the past about sonic then cries and it moves to the next scene...

Hmm, maybe you can have it be the next day, but have her say that she had a dream and explain it. ...Maybe? I dunno.
